The strong safety is normally on the side with the opposing tight end (strong side) and the free safety is on the other side (weak side). You'd think the players would automatically realign themselves based on the offensive formation but I don't know how GI will handle this aspect.

Yes!
In real life, they are constantly changing, depending on who's attacking.
If the opponent is attacking, your defenders will be on the field. If the opponent is defending, your attackers will be playing.
